The Covenant just know...
The Spartans told the UNSC.
Since they live on the planet, the Arctic Alliance probably knows about most stuff there, including the Flood
And if you so much as ask how the Forerunner know...

Artistic License. It wouldn't be quite as interesting if the UNSC didn't know about the Flood, because we'd have to describe everything about them, and anyone that knew about them would consider it boring because they knew all this stuff.
That's all I could come up with.
About my last chapter
Yes, that is a flood hole I spoke about. No, it has nothing to do with the other, besides the fact they're both Flood holes.
My team will handle it themselves, and won't affect anyone else's plotline in any way.
